How to run a bash script with subprocesses?

I'm trying to run a bash script I've written using AMX. Unfortunately, this bash script has sub-processes in it, which I've realized do not run even when the main section of the script does run. Or at least I think that's what's happening. How can I make sure and how can I fix it?

I have run the AMX flatpak from the terminal and I have discovered some things. Upon setting exec as bash and arguments as the path to my script, I realize that every call to a non-absolute file path returns permission denied, while most commands run within the script return command not found (xclip, arecord, xdotool). I've never really seen this format of running executables before, so I have absolutely no idea how to deal with it.

Running ls /usr/bin from a bash script running from AMX prints a significantly shorter list than the exact same command in a regular terminal. I assume this is a result of sandboxing and I'm going to try granting it access to /usr/bin and we'll see if that does anything good.

Flatpak immediately told me "no, you can't give /usr/bin to a flatpak application." time to reinstall with a different format.
