When a layer has multiple geometry columns, the shapefile exporter takes the first one. My expectations here is that it would take the_geom if it is available.
This comes from CartoDB/cartodb#11115, where the drive-time analysis has two geometry columns (center and the_geom), and the exported one is the center.
