Hardware issues (holes not pth, no logic power for driver)

I have some major issues with my build.

Issue 1: Holes not plated
When I received my PCBs I noticed most holes were not plated-through. I first suspected a manufacturing error but the Altium files showed the issue is in the design:

The pth holes are highlighted.
Actually all holes should be pth for the design to work. I worked around the issue by soldering at the top of the PCB.

Issue 2: No logic power for stepper drivers
I then found that the stepper drivers are not supplied with logic power. That seems to work for the DRV8825 but it doesn't work for the A4988. I solved this issue by adding some wires.
