I am using the latest version, if that matters.
The Vita is on version 3.65, with Ensou installed.
Steps to reproduce:

  1. Using GCD=ux0.
  2. Run any game, and save.
  3. Clean shutdown (hold power and choose "Power Off").
  4. Take the SD card out and do fsck.fat.

Expected result:
No FS errors found.

Actual result:
fsck.fat found errors:

/user/00/savedata/$TITLE-ID
Directory has non-zero size. Fixing it.

Also, if you update a game, the following errors would occur:

/patch/$TITLE-ID/..
Start ($SECTOR) does not point to .. ($SECTOR)

This problem only happens with native games. Saving in Adrenaline or doing things in VitaShell does not cause such error.
