Milestone 4 improvement

Hi Team,

For the 3rd part of milestone 4, I addressed the improvement suggestions by @jyflowang and @jim-franklin to separate raw and processed data files into different folders. I pushed my changes to the quarto branch but I can't seem to create a pull request from it. I'd appreciate it if any of you could help merging the changes to the main branch.

I would like to hold off on merging the branches just yet, all these files and folders are created using the code itself, so I want to make those changes to the code so that this could take place automatically. Running make clean would remove all the manually created files, so I will push new changes to the code where this can be automated
