When I run the first part of your script as is, I get a warning on exe, and then an error on shell.exec(filetext)
> system(paste("\"", exe, "\" \"", dest, "\"", sep = ""), wait = F) Warning message: running command '"C:\Program Files\xpdfin32\pdftotext.exe" "C:\Users\??\AppData\Local\Temp\Rtmpyexn5n\file793431a8288c.pdf"' had status 127
