This issue appears to be caused by

dart_custom_lint/packages/custom_lint/lib/src/workspace.dart

Lines 179 to 180 in e6cd668

includedPaths: paths.map((e) => join(workingDirectory.path, e)).toList(),
);

That's inconsistent with how other command lines work.

Doing ls "" fails for example.
