「4. AD FS で新しいセカンダリ証明書をプライマリに変更する」について、証明書の自動ロールオーバーを無効にしないと「プライマリとして設定」メニューが選択できません。前後に証明書の自動ロールオーバーの無効化（事前）と有効化（事後）が必要と思います。ご確認ください。
