The documentation does not mention that the generated file will be saved in the autoconfig directory.
Tested RA 1.16.0 Appimage in GNU/Linux. Settings -> Input -> RetroPad Binds -> Port 1 Controls -> Save Controller Profile:
will save the data to [controller profile directory]/[joypad driver]/[Device index].cfg, example: autoconfig/udev/Sony Interactive Entertainment DualSense Wireless Controller.cfg
If the [joypad driver] directory does not exist, it will be saved in the controller profile directory, example: autoconfig/Sony Interactive Entertainment DualSense Wireless Controller.cfg
