It was happening to every window i had open. Once I clicked to the desktop, Alt+Space worked and PowerToys Run started and appears to have fixed it for every window except for the PowerToys Settings.

I am also experiencing this issue since the latest update (0.19.0). The only way I have managed to get PowerToys Run to work consistently is to right-click > exit from the system tray and reopen the application several times. Other than that, when pressing Alt+Space I get the context menu in the top left corner of the window, and if I am on the desktop as per @kenyachan then nothing happens at all.

I am also experiencing this problem. Only works on the desktop otherwise brings context dialog.

Alt+Space is the standard hotkey for the window menu. I think this has been solved in the mean time. Can you check?
You can also change the hotkey to open PT Run. I changed it to Win+Q because that does the same thing as Win+S and if PT Run is not active, you still have a search function.
