So there is a problem in the initial sequences!
I have one test too much somewhere!
Removed the test and fixed the undelying error:
10 kmers per gene 32bp

cellular reads : 93712 reads (46.86% of total)
expression reads : 93686 reads (46.84% of total)

pcr duplicates : 46949 reads (50.10% of usable)
But that still leaves a huge gap of ~50% of the reads
Now I simply added more kmers per gene (up to 30).
