what does this do? just concerned about backward compatibility issues as I have lots of data processed the old way ( sub matrix )

perhaps better to add a command line option and keep the old behavior as default

Sure. I'll add a command line option. I was just getting annoyed with that exception for a non-positive definite sub-matrix but your solution is better. |
