Hello, thanks for sharing this great work.
I am confused about what should be the input for create_automatic_annotations_for_folder function. Where I can get this softmax images out of my bpMRI ?

I'm glad to hear you find this useful! Obtaining the softmax predictions is not part of this project, so you will need to handle that yourself.

If you are looking for clinically significant prostate cancer detection in bpMRI, you can use one of the publicly available algorithms we released as part of the PI-CAI challenge. You can either run these models using the grand-challenge interface or API for these algorithms, or run the algorithm locally using the provided model weights and scripts.

For example, you can try out the semi-supervised nnU-Net algorithm here.
