I added the JOSS badge to the readme, and now the citation file points to the JOSS paper (as the "cite this repository" button on the main repo page).
We keep the Zenodo file (and badge) because whenever we create a new GitHub release of the software, the Zenodo entry that refers only to the software (not to the JOSS document) will be updated and the Zenodo badge will always point to the latest software release.
