We are excited to introduce the first release of HistoJS. This tool offers a range of open-source and customizable features designed for analyzing spatial-molecular patterns. It provides a comprehensive view of single-cell spatial relationships and incorporates machine learning algorithms, all within an intuitive interface tailored for the biomedical community. HistoJS is accessible online through domo, or you can set it up locally on a cluster or local machine using the setup instructions available on the Wiki.

Key features of this package include:

  • Support for accessing and managing Digital Slide Archive (DSA), including hosted immunofluorescence image data and meta-data.
  • Navigation of OME-TIFF datasets on DSA.
  • Visualization of immunofluorescence images, including channel grouping for further analysis.
  • Real-time image processing and analysis, covering tasks such as cell segmentation, phenotyping, classification, correlations, spatial analysis, and quantification of cell types to unveil cell interactions.
  • Detection of cell neighbors with spatial plotting and analysis using Delaunay neighborhood graphs.
  • Interactive features facilitating the identification of disease-specific signatures, offering valuable insights into the molecular basis of diseases.

We invite feedback and encourage contributions from individuals familiar with immunofluorescence image applications to enhance and expand the functionality of HistoJS.
