This is usually due to sideloading the game and running from an installation that isn't what's registered in the windows registry or Steam installation.

Synthesis looks to Steam/registries to find where the game is installed, so if you're sideloading, it legitimately cannot see any mods, but this is because it is looking in the wrong location.

If you want it to look elsewhere for the data folder, you'll need to modify that in the profile settings.
