This PR will fix issues with CI system and change the BAM format with the CRAM. Is now possible annotate VCF file using SnpEff. Some other issues are addressed.

To check:

  • update CITATIONS.md
  • update CHANGELOG.md
  • check version tags in assets/multiqc_config.yml
