Clean up funs, allow somatic only mode

• Modularise svParse.pl
• Allow Somatic only mode
• Annotate SVs with read depth information (e.g. CNV-Seq).
• Incorporate FREEC calls
• Mark potential FPs in sv2gene (low read depth ratio in DEL/DUP)
