This has been a long standing bug, for years. On Mac, in the Organ Settings panel, the following sequence falsely renders a "Please apply changes first" error dialogue.
Click rank/pipe, change setting, click apply, click another rank/pipe.
I managed to correct this bug in the source code by removing the dialogue entirely, as it is unnecessary for function of the app. That is my recommended fix.
