Fix for stencils directory not added to the tuist edit project

• Fixed issuese Fail to load stencils using {% extends %} #3406 split to this issues.

How to test the changes locally 🧐

After downloading this sample project, run tuist edit command and found to the Stencils directory inside the Manifests project.
