Describe your pull request here

Please read the guidelines for Bioconda recipes before opening a pull request (PR).

General instructions

  • If this PR adds or updates a recipe, use "Add" or "Update" appropriately as the first word in its title.
  • New recipes not directly relevant to the biological sciences need to be submitted to the conda-forge channel instead of Bioconda.
  • PRs require reviews prior to being merged. Once your PR is passing tests and ready to be merged, please issue the @BiocondaBot please add label command.
  • Please post questions on Gitter or ping @bioconda/core in a comment.

Instructions for avoiding API, ABI, and CLI breakage issues

Conda is able to record and lock (a.k.a. pin) dependency versions used at build time of other recipes.
This way, one can avoid that expectations of a downstream recipe with regards to API, ABI, or CLI are violated by later changes in the recipe.
If not already present in the meta.yaml, make sure to specify run_exports (see here for the rationale and comprehensive explanation).
Add a run_exports section like this:

build:
  run_exports:
    - ...

with ... being one of:

Case run_exports statement
semantic versioning {{ pin_subpackage("myrecipe", max_pin="x") }}
semantic versioning (0.x.x) {{ pin_subpackage("myrecipe", max_pin="x.x") }}
known breakage in minor versions {{ pin_subpackage("myrecipe", max_pin="x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
known breakage in patch versions {{ pin_subpackage("myrecipe", max_pin="x.x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
calendar versioning {{ pin_subpackage("myrecipe", max_pin=None) }}

while replacing "myrecipe" with either name if a name|lower variable is defined in your recipe or with the lowercase name of the package in quotes.

📝 Walkthrough

Walkthrough

The pull request introduces modifications to two primary files: build.sh and meta.yaml for the GMAP package. In build.sh, the conditional syntax for checking the operating system has been updated from single brackets to double brackets, enhancing robustness. The handling of compiler flags has been adjusted by changing the warning flag for deprecated non-prototype functions. Additionally, the --with-simd-level option in the ./configure command has been modified to properly quote the ${SIMD_LEVEL} variable, ensuring correct interpretation. The script also includes sed commands to update the shebang lines of Perl scripts in the ${PREFIX}/bin directory and removes any backup files created during this process. In meta.yaml, the package version is updated from "2024.09.18" to "2024.10.10", and the SHA256 checksum is revised accordingly for integrity verification.

Possibly related PRs

  • kmc: add arm64 build #51281: The changes in the build.sh script for the KMC package include updating the conditional syntax for checking the operating system, which is similar to the changes made in the build.sh script of the main PR regarding the conditional check for the operating system.
  • mashmap: add aarch64 build #51161: The build.sh script for the mashmap package also includes modifications to enhance the build process, similar to the changes made in the main PR's build.sh script, particularly in terms of handling compiler flags and build configurations.

Line range hint 44-68: Shebang line fixes and cleanup are good, but consider optimization.

The sed commands to fix shebang lines in Perl scripts and the subsequent removal of backup files are good practices. They ensure that all scripts use the correct interpreter and clean up temporary files.

However, the repetitive nature of these commands suggests an opportunity for optimization. Consider using a loop to perform these operations more efficiently:

for script in ${PREFIX}/bin/*.pl ${PREFIX}/bin/gmap_build ${PREFIX}/bin/gmap_process; do
    sed -i.bak '1 s|^.*$|#!/usr/bin/env perl|g' "$script"
done
rm -f ${PREFIX}/bin/*.bak

This approach would be more maintainable and less prone to errors if new scripts are added in the future.

40-40: Improved SIMD level configuration.

The addition of quotes around ${SIMD_LEVEL} in the --with-simd-level option is a good practice. This change ensures that the value is correctly interpreted even if it contains spaces or special characters, improving the robustness of the script.

Line range hint 1-68: Overall, the changes improve the build script, with some areas for consideration.

The modifications to this build script generally enhance its robustness and maintainability. Key improvements include:

  1. More robust conditional syntax for OS detection.
  2. Better handling of the SIMD level configuration.
  3. Consistent updating of shebang lines in Perl scripts.

However, there are a few points to consider:

  1. The change in compiler flags to suppress warnings about deprecated non-prototype functions needs explanation and possibly a plan for addressing these in the future.
  2. The repetitive sed commands could be optimized for better maintainability.

These considerations aside, the script appears to be in good shape for building the GMAP package across different environments.

12-15: Improved conditional syntax, but compiler flag change needs clarification.

The update to double brackets [[ ]] for the conditional check is a good practice, as it's more robust and less prone to errors.

However, the change in the compiler flag from -Wdeprecated-non-prototype to -Wno-deprecated-non-prototype needs explanation:

  1. Why are we now suppressing warnings about deprecated non-prototype functions instead of addressing them?
  2. Are there specific compatibility issues that necessitate this change?
  3. Is there a plan to address these deprecated functions in the future?

To understand the impact of this change, let's check for any occurrences of non-prototype functions in the codebase:
