All files are currently created in the working folder, which makes usage in a pipeline environment more complicated than is has to be.

Especially the fixed Chimeric.out files would be always placed in the folder that contains the original Chimeric.out files.

Fixes #16, #17

The user is now able to set the temporrary directory via -t and the output directory via -O.
Default temporary directory is unchanged (_tmp_DCC/) as well as the default output directory which is ".".
The -temp flag for keeping the temporary directory after run has been moved to -k ("keep").
