Update misc repo metadata after legacy code drop

- Update linter config to no longer distinguish between legacy and new implementation. This requires addressing a linter warning in an until now not linted module (tuf/__init__.py). - Remove obsolete rules in MANIFEST.in (source distribution) and tests/.coveragerc (test coverage).
